I have to shut down my computer most nights. I have noticed that nearly all of the DNA@home results that are declared invalid involve work units where the progress of one of the results in that work unit is interrupted and resumed by a BOINC client shutting the program down and then starting the program back up as seen in the BOINC stderr logs. Could someone please look into this issue? No other BOINC project I have participated in has this problem. I am using the 64-bit Windows client version 0.48.

Anyways, I do not know if this is the right forum to report this issue, but I could not find a forum specifically for reporting problems, and this forum seemed to be the best match.

There is an issue where the checkpoint/restart generates a new seed, which causes the result to be different from the uninterrupted result. It does not happen all the time, some checkpoints do work properly.

It has been reported but afaik. the cause has not been found yet. The developers are working on it.

Yup, we're working on this. We've been sort of busy with preparing a paper (due this week) with the results from DNA@Home, and another paper with some Wildlife@Home results. After that my graduate student and I will be able to dig into the problem a bit deeper and hopefully fix it soon.
